<jats:p>A polymerase chain reaction (PCR)-based method for identifying the <jats:italic>S</jats:italic>-alleles in the Asian pear [<jats:italic>Pyrus</jats:italic> <jats:italic>pyrifolia</jats:italic> (Burm) Nak.] was applied to apple (<jats:italic>Malus</jats:italic> ×<jats:italic>domestica</jats:italic> Borkh.) cultivars. With minor modifications in one of the primers, the fragments from <jats:italic>S</jats:italic>-genes (S-RNases) with introns were amplified from total DNA of apple cultivars possessing <jats:italic>S2</jats:italic>-, <jats:italic>S3</jats:italic>-, <jats:italic>S5</jats:italic>-, <jats:italic>S7</jats:italic>-(=<jats:italic>Sd</jats:italic>-), <jats:italic>S9</jats:italic>-(=<jats:italic>Sc</jats:italic>-), <jats:italic>Sf</jats:italic>- and <jats:italic>Sg</jats:italic>-allele genotypes. <jats:italic>S</jats:italic>-genes within <jats:italic>S24</jats:italic>-(=<jats:italic>Sh</jats:italic>-) and <jats:italic>S26</jats:italic>-alleles were also amplified. The PCR amplification step of this method appears to be useful for preliminary investigation of apple <jats:italic>S</jats:italic>-genotypes, especially for species or cultivars of unknown origin or history. Using the primers, which are a part of a new <jats:italic>S</jats:italic>-allele, the <jats:italic>Se</jats:italic>-allele encoding Se-RNase with an intron in the <jats:italic>Se</jats:italic>-allele was amplified. We cloned the cDNA of Se-RNase, and developed a PCR-restriction fragment length polymorphism (RFLP) analysis method for <jats:italic>Se</jats:italic>-allele identification. <jats:italic>S</jats:italic>-allele genotypes of seven apple cultivars were investigated.</jats:p>
