A taxonomic note on the genus Lactobacillus: Description of 23 novel genera, emended description of the genus Lactobacillus Beijerinck 1901, and union of Lactobacillaceae and Leuconostocaceae

<jats:p>The genus <jats:italic> <jats:named-content content-type="genus"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5320" xlink:type="simple">Lactobacillus</jats:ext-link> </jats:named-content> </jats:italic> comprises 261 species (at March 2020) that are extremely diverse at phenotypic, ecological and genotypic levels. This study evaluated the taxonomy of <jats:italic> <jats:named-content content-type="family"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5319" xlink:type="simple">Lactobacillaceae</jats:ext-link> </jats:named-content> </jats:italic> and <jats:italic> <jats:named-content content-type="family"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5567" xlink:type="simple">Leuconostocaceae</jats:ext-link> </jats:named-content> </jats:italic> on the basis of whole genome sequences. Parameters that were evaluated included core genome phylogeny, (conserved) pairwise average amino acid identity, clade-specific signature genes, physiological criteria and the ecology of the organisms. Based on this polyphasic approach, we propose reclassification of the genus <jats:italic> <jats:named-content content-type="genus"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5320" xlink:type="simple">Lactobacillus</jats:ext-link> </jats:named-content> </jats:italic> into 25 genera including the emended genus <jats:italic> <jats:named-content content-type="genus"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5320" xlink:type="simple">Lactobacillus</jats:ext-link> </jats:named-content> </jats:italic> <jats:underline>,</jats:underline> which includes host-adapted organisms that have been referred to as the <jats:italic> <jats:named-content content-type="species"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.10805" xlink:type="simple">Lactobacillus delbrueckii</jats:ext-link> </jats:named-content> </jats:italic> group, <jats:italic> <jats:named-content content-type="genus"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5447" xlink:type="simple">Paralactobacillus</jats:ext-link> </jats:named-content> </jats:italic> and 23 novel genera for which the names <jats:italic>Holzapfelia</jats:italic>, <jats:italic>Amylolactobacillus</jats:italic>, <jats:italic>Bombilactobacillus</jats:italic>, <jats:italic>Companilactobacillus</jats:italic>, <jats:italic>Lapidilactobacillus</jats:italic>, <jats:italic>Agrilactobacillus</jats:italic>, <jats:italic>Schleiferilactobacillus</jats:italic>, <jats:italic>Loigolactobacilus</jats:italic>, <jats:italic>Lacticaseibacillus</jats:italic>, <jats:italic>Latilactobacillus</jats:italic>, <jats:italic>Dellaglioa</jats:italic>, <jats:italic>Liquorilactobacillus</jats:italic>, <jats:italic>Ligilactobacillus</jats:italic>, <jats:italic>Lactiplantibacillus</jats:italic>, <jats:italic>Furfurilactobacillus</jats:italic>, <jats:italic>Paucilactobacillus</jats:italic>, <jats:italic>Limosilactobacillus</jats:italic>, <jats:italic>Fructilactobacillus</jats:italic>, <jats:italic>Acetilactobacillus</jats:italic>, <jats:italic>Apilactobacillus</jats:italic>, <jats:italic>Levilactobacillus</jats:italic>, <jats:italic>Secundilactobacillus</jats:italic> and <jats:italic>Lentilactobacillus</jats:italic> are proposed. We also propose to emend the description of the family <jats:italic> <jats:named-content content-type="family"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5319" xlink:type="simple">Lactobacillaceae</jats:ext-link> </jats:named-content> </jats:italic> to include all genera that were previously included in families <jats:italic> <jats:named-content content-type="family"> <jats:ext-link xmlns:xlink="http://www.w3.org/1999/xlink" ext-link-type="uri" xlink:href="http://doi.org/10.1601/nm.5319" xlink:type="simple">Lactobacillaceae< ...
