QTL (Quantitative Trait Locus) variance is not always the same between loci. A mixed model analysis for a backcross population with identical gamete from the other parent or for a sire family with many offsprings without dam's genotype is presented with the diversifiation of QTL variance. Computer simulation was conducted to examine the accuracy of estimated flanking marked QTL (MQTL) effects in terms of the number of markers (all markers vs some markers with largest absolute values) and the size of QTL variance (same size vs different size among loci). Accuracy of estimated MQTL effects was higher among some markers with largest absolute values than among all markers. Accuracy of estimated MQTL effects was higher in the case of having larger size of QTL variance than in the case of having equal size of QTL variance throughout the entire genome. These results indicate selection accuracy increases much more in adopting some markers with large effects than in adopting all markers.
